I am not well versed in cupcake or muffin history, but if I am to guess there are subtle differences between the two with the main similarities resting as shape and being baked carbohydrate treats. Generally, the purpose of a cupcake seems to be as a single serving of cake that can either be frosted or unfrosted. Cake mixtures generally need a set base and for stability you tend to blend an ingredient with a solid/high fat content (butter) into the mixture for uniformity and consistency in the resulting product. Muffins do not generally always need this structure (why some crumble and have a variety of textures). Muffins also seem to have a traditionally lower sugar content making them more palatable as breakfast options, although this may not apply to the average American. In summation: the structure of the base mixture may vary in addition to the situational context of when one is consumed (eating a cupcake as part of breakfast may be a little odd).

End disclaimer: I’m not Betty Crocker. My analysis is probably bullshit. I don’t eat cupcakes.
